After the player has met all required criteria, they'll be able to enter a stage called "Virtual Hell", which has a Dracula-like boss at the end.
- The Yukihime Kyūshutsu Emaki port allows for three save files, which are created though password entry.
- As it is a single player game, the multiplayer and piggyback option is unavailable.
- Pressing the SELECT button now allows the player to change character at any time.
- Like Ganbare Goemon Kirakira Dōchū, a "Mini Game" option has been added to the start screen, allowing access to minigames from both games. However, some of the minigames in The Legend of the Mystical Ninja are only playable in the main game.
